If I remember to stamp them before I install the nut plates, the stamp goes on the inside. I've made enough kits now I have the procedure down to a science.
The funny thing about that stamp is the FAA is fuzzy on what they mean. The reg says something like "marked with indelible ink". I asked an inspector what this meant. I buy Cessna parts regularly with markings that come off with acetone. He said "I know, mark it as well as you can". I just ordered another bottle of that fancy ink for my ink pad. It's about $40/bottle, I hope it's indelible enough.

Thanks! I wouldn't worry about that inspector though. If they are looking that close, they are going to find something no matter what you do.
